In a way it is. There will be a bit of a wait from moving files around, but it isn't too bad. There may be a way to set things where you can do this easier, but here is what I know to do.

If you only want modded game files:
You can keep modded and unmodded versions of the game files that you make changes to. When you want unmodded play paste the game files to their respective folders.

If you want modded game files and modded tng files:
You can have a copy of C:\Program Files\Microsoft Games\Fable - The Lost Chapters\data that is unmodded saved to MyDocuments or somewhere, and a copy that you mod.
When you want unmodded play, paste the data folder into C:\Program Files\Microsoft Games\Fable - The Lost Chapters. When done, repaste the modded copy of the data folder.

Back up the modded version before you overwrite with the unmodded files to keep modded files current.

You will need separate profiles for modded and unmodded play to avoid possible problems.

or even easier, just update the registry to play the game in a different folder

Change from C:\Program Files\Microsoft Games\Fable - The Lost Chapters\ to C:\Program Files\Microsoft Games\ModdedFableFiles\ and then back when you are finished playing the modded version.

Rather than change the registry, it is possible to simply use a batch frontend to switch between modded and unmodded files. Depending on the scope of the edits done, you could simply switch game.bins and not worry about anything else.
