I apologize for the stupid question, but ... Could you tell us how to use the function NavMode in Chocolate Box?

Very True.

Is it possible to overcome these problems while preserving navdata in Chocolate Box?

I don't think so. I've heard albion (spelling?) explorer is best for editing navdata, but that's an entirely different question.

Albion Explorer will very likely render the the .lev files broken if you try to edit the nav data. I have only succeeded in crashing fable doing that.
