This is something that many people have asked me via private messages, and something that really should not have to be asked, since it has been answered so, so many times.
Henceforth, I will proceed to the tutorial*.
Step 1: Have you made backups?
This is something you should have done, plain and simple. However much we advise making backups of your files before modding, it is apparent that most people, unfortunately, do not listen. This is a problem, however not an insurmountable issue.
If you did make backups, you probably understand the mechanics of copying a file and in general what a file is. If this is the case, then simply copy your backup files and replace the game files with said copied backup files. You only need to do this with the files that you have modified, but if you are not sure it is best to replace all the files with their backup versions.
If you have not made backups, which, if you are reading this that is to be expected (you idiot), then you will need to continue to the next step.
Step 2: You Didn't Make Backups
In the probable case that you did not make backups, the next step of action is to uninstall fable. To do this, click the start button and navigate to All Programs>>Microsoft Games>>Fable - The Lost Chapters and click 'Uninstall Fable - The Lost Chapters'. Follow the uninstaller, and when it is finished, go to the Microsoft Games directory. This is usually C:\Program Files\Microsoft Games\, or if you have a 64 bit system, C:\Program Files (x86)\Microsoft Games\. Once you have found the Microsoft Games folder, open it, and delete the Fable - The Lost Chapters folder. The whole folder, with everything in it.
You are now free to install Fable again, and the mods will be gone. Gone as in, not there anymore.
Finally, there seems to be much confusion over the nature of Fable Explorer, in that people think it stores mods.As a final note, please be aware that it does not. Fable Explorer cannot store mods, only your game files can do that. Fable Explorer is to storing mods, as an industrial turbine belt salesman is to a chimichanga.
Quick Review:
- If you have backups, use them.
- If you don't have backups, uninstall fable, delete the fable installation directory, then reinstall fable.
- Fable Explorer cannot store mods in itself
If the above guide was unsuccessful...
If you are using Windows 7 or Vista, and re-installing the game didn't delete the mods, Fable is likely reading files from the Virtual Store.
To remedy this:
- Uninstall again.
- Go to here: C:\Program Files\Microsoft Games\
- Delete "Fable - The Lost Chapters" folder.
- Go to here: C:\Users\[username]\AppData\Local\VirtualStore\Program Files\Microsoft Games\
- Delete "Fable - The Lost Chapters".
(AppData might not show up by default. If that happens, go to Start, Run and just copy and paste it in. Don't forget to replace [username] with your username.)
- Re-install
You're good to go.

Isn't there a way to get the files off the retail disk?
Or am I mistaken?

I believe there are programs that can help with that. But usually .cabs are open-able by default, if i'm not mistaken.

Has anyone experienced the phenomenon in which after restoring your back-ups or even re-installing Fable completely that your mods still persist? This is what is happening to me. Restoring backups does remove Free Roam (app AND package versions), but mods such as removing will tattoos and allowing weapons in otherwise restricted areas remain. I was able to fix this once by re-installing with a new file path, but such a solution is rather tedious.
If it matters I am using Windows 7 64-bit and my backup file included EVERYTHING.

Okay, so either A:, get backups off your disc, and load them in place of your normal files, or B:, Uninstall Fable then delete your Fable directory, THEN reinstall.

Okay, let me try and make this REEEALLL simple for you. Un-install fable. Now go to where you had installed it originally, if it's still there(CHECK FOR IT!), delete the entire fable folder. Now, re-install it, all your mods will be gone. If you still don't get it, I'll have to agree with Noctus, you really aren't cut out for this.

Well, then, get a copy of game.bin out of the .cab file in one of the discs, you can extract the .cab by using winrar, 7zip, winzip, whatever floats your boat. Then, go into C:\Program Files\Microsoft Games\Fable:The Lost Chapters\data\compileddefs. Bring your extracted game.bin into the folder, and when asked to overwrite, say yes. If you STILL can't get it, just leave, and if possible, never have children, so that there's no chance your lack of skills with even the simplest of task on computers passes down to them.

Okay, look. Right click the cab file, and click extract all. Choose a different directory, and take the new game.bin, and drag and drop it into your compileddefs folder.
